Aah, once you have decided where to go, this is the most important question. The two options are: by CAR or by Train (others are not worth considering). Unless you want to bike your way around, which might suite some people.
By Train:
Train rides in the Swiss Alps have been much romanticized about, and rightly so. There are some scenic train rides, you can read about them here: Rick Steve's Guide, Most Scenic Rides.
Tariff and schedules for regular train travel can be found at:Train Travel, RAIL Europe, Trip Advisor, World Travel Guide.
By Car
Renting a car might not be very expensive. We paid around 180 Euros for six days and rented from HERTZ. They have two agencies. But the one at the Geneva airport has better rates; to find out how to get to the airport from the train station see the previous post 'Swiss (1): Getting there'.
TIP: you have to have a vignette on you car for driving on Swiss highways. You can buy if from gas stations, or on entering the Swiss border. This costs around 50 Euros. BUT if you rent a car inside Swiss, then you don't have to buy this vignette as they are already paid for and you can check your wind shield to make sure.
Gas prices are almost same as those in France.
